— In brief, scaffolds were ordered using algorithm based automatic contiguation of assembled sequences (ABACAS) [ 30 ] against the C. parvum Iowa II reference genome; this genome comprises 18 contigs and mapping the assemblies to it generated 18 pseudomolecules that contained most of the assembled sequences, with typically 100 to 200 further much smaller scaffolds that could not be associated with the reference genome.
